They are the same as the InPerson ads Rovion has, Amy Taylor has one and VirtuaGirl and I believe they are swflash files.

You’re right, the final product is a swf file.
First, the video has to be shot against a single-color background (bright blue or green generally). Then, you’ll need to edit everything together using flash and after effects. Here’s a great video on how to do it:
Finally, the swf file will need to be in an absolutely positioned div in order to appear as if it’s “over” any other part of the website.
